More for evolutionary constraints that target H5N1 as well as H1N1.

Your opinion doesn't mean much, because you really don't understand recombination, including the "erasing" of acquisitions. You assume the recombination is a RARE event, when in fact it is very common. I have reported MANY examples of large acquisitions which become much shorter over time, which is due to additional recombination with the prevalent species. In the NA examples, H1N1pdm09 sequences are rare in H5N1 in Egypt. Thus, even if long stretches are initially acquired, the recombinant continues to evolve in a gene pool dominated by H5N1. As a result, most of the H1N1 sequences are "erased" by subsequent recombination with H5N1 leading to scattered H1N1 polymorphisms (which are dominated by nonsynonymous chnages due to selection).

You really need to focus more on pattern recognition, as well as identification of H1N1 polymorphisms not in your consensus sequence. As seen by the posted travel logs T1194A is common in H1N1pdm09 and is also one of the defining polymorphisms of the new sub-clade. I need to double check, but the additional polymorphisms appended onto N14604 are G87A, A226G, G332A, T900C, A996G. These polymorphisms define the new subclade that evolved from N14604.

Your sub-clades and math are in error.

There were two major sub-clades in Egypt in 2011. The larger sub-clade includes the 3 BP deletion and first appeared in early 2007. It has become increasingly common and all human sequences since mid-2009 have been this sub-clade (2.2.1 G). The other sub-clade (2.2.1 F) was initially seen in late 2007 in vaccinated flocks. It was most common in 2008 and 2009 and is fading fast. In the most recent series of HA sequences, which included 2012 isolates, only one (from 2011) was clade 2.2.1 F.

Your table is separating these two sub-clades. However, the new sub-clade acquired a series of recent NA changes and evolved from A/Egypt/N14604/2009, so the new polymorphsism are not in 14604. A slightly earlier version has A/duck/1123SF/2011, as well as two human isolates (A/Egypt/N01982/2010 and A/Egypt/N02127/2010). This slightly earlier version has T59C, G81A, G87A, G332A, T900C, A996G, T1194A and a subset also has A226G. 6 of these 8 are found in H1N1pdm09 and 4 of those 6 are non-synonymous. Thus, all four of the non-synonymous changes are in H1N1pdm09, but there are also two synonymous changes (no antigenic selection).

This clustering of H1N1pdm09 polymorphisms in these recent acquisitions are NOT random.

which you claim is nonsynonymous chnages and also in H1N1pdm09
as well as in e.g. A/Ck/Egypt/1119AF/2011

What you claim that I don't understand well is however the
common opinion of most experts, agreed ?

In your examples of recombination the recombined strain didn't spread, died out.
So those recombinations, even if they are real and not errors, don't change the
flu-evolution.

N14604 are G87A, A226G, G332A, T900C, A996G. These polymorphisms define the new subclade that evolved from N14604.

A recent sequence from a wild duck in Guangdong, A/wild bird/Guangdong/314/2004(H5N1), was deposited by researchers in Beijing under the title, "A cohort of AIV H5N1 subtypes isolated from wild aquatic birds and domestic poultry revealed rapid transmission, frequent reassortment, and identifiable recombination." Examples of recombination in the M gene were clear.. Sequence of the M gene are usually stable but the wild bird sequence had a genetic background from recent H5N1 Henan isolates or older isolates from Hong Kong, with stretches of polymorphism from the H5N1 Qinghai strain.

The PB2 sequence has additional evidence of recombination.......

Four complete sequences from tree sparrows in Henan, China (A/Tree sparrow/Henan/1/2004(H5N1), A/Tree sparrow/Henan/2/2004(H5N1), A/Tree sparrow/Henan/3/2004(H5N1), A/Tree sparrow/Henan/4/2004(H5N1)) have been deposited at GenBank. These 2004 isolates are reassortants with H5and N1 on the outside and sequences related to H9N2 on the inside, similar to the 1997 isolates linked to the Hong Kong outbreak. Thus, although 1.5 million birds were culled in Hong Kong in 1997, related sequences were circulating in wild birds in China.

The four sequences share polymorphisms with the 1997 isolates as well as 2000-2001 H5N1 isolates from Hong Kong. These "older" sequences however are present in 2004 tree sparrow isolates. One of the 2004 isolates also has the 20 amino acids in NA that are deleted in the Z genotype.

These isolates also still have PB2 E627 and although they are pathogenic to chickens, they are not pathogenic in ducks or mice. However, these sequences may be endemic in China, offering genetic variations used in the evolution of H5.......

Eurasian and North American PB2s have typically ~340 differences.

But they also had ~340 differences in the 70s so they are somehow
saturated at 340, new mutations may as well undo previous ones
as creating new ones.


But then we have

A/mallard/Sweden/49/2002(H5N9)

it is from the Eurasian lineage, 166 differences to
A/Ck/1/Netherlands/2003(H7N7)

but it is also pretty close to North American viruses,
187 differences to
A/mallard/Montana/458329-5/2006(H5N3)

this cannot be, if the TMRCA is ~1900

so some viruses must have survived some decades without
mutating again
but which
I'm confused

OK, I checked all the WRAIR sequences.
It seems that they are less reliable than other sequences.
Additional mutations show up, which are unlikely to be real -
why should WRAIR have more mutations than others ?
